TRANSCRIPTOMICS
The study of the complete set of RNAs (transcriptome)
encoded by the genome of a specific cell or organism at a
specific time or under a specific set of conditions.

Gene expression
• Gene expression is the process by which information
from a gene is used in the synthesis of a functional gene
product.
• These products are often proteins, but in non-protein
coding genes such as transfer RNA (tRNA) or small
nuclear RNA (snRNA) genes, the product is a functional
RNA.

• Gene transcription and regulation are important areas of
study because they underlie many biological processes
and phenotypic variations in living organisms.
• Aberrant gene expression and regulation lead to diseases.
• The transcriptome consists of all transcripts synthesized
in an organism including
• protein-coding,
• noncoding,
• alternatively spliced,
• polymorphic,
• sense, antisense,
• and edited RNAs.

• Transcriptome data analyses, namely the analyses of gene
expression levels and structures,
• are essential for interpreting the functional elements of
the genome and
• understanding the molecular constituents of cells and
tissues.
• The regulation of gene expression is a basic mechanism
through which
• RNA production is coordinated,
• and it controls important events such as development,
homeostasis, and responses to environmental stimuli.

• Important insights into gene function can be gained
by expression profiling, i.e. determining where and
when particular genes are expressed.
For example,
• some genes are switched on (induced) or switched
off (repressed) by external chemical signals reaching
the cell surface.
• In multicellular organisms, many genes are expressed in
particular cell types or at certain developmental stages.
Furthermore, mutating one gene can alter the
expression of others.
• All this information helps to link genes into functional
networks, and genes can be used as markers to define
particular cellular states

• In the past, genes and their expression profiles
have been studied on an individual basis.
• More recently, technological advances have
made it possible to study the expression profiles of
thousands of genes simultaneously ie global expression
profiling, where every single gene in the genome is
monitored in one experiment.
This can be carried out at the RNA level (by direct sequence
sampling or through the use of DNA arrays, or at the protein
level.
Global expression profiling produces a holistic view of the
cell’s activity. Complex aspects of biological change, including
differentiation, response to stress, and the onset of disease,
can thus be studied at the genomic level.

Global expression profiling: study the expression profiles of
thousands of genes simultaneously where every single gene
in the genome is monitored in one experiment.
• This can be carried out at the RNA level (by direct
sequence sampling or through the use of DNA arrays) or
at the protein level.
• Global expression profiling produces a holistic view of the
cell’s activity. Complex aspects of biological change, including
differentiation, response to stress, and the onset of disease,
can thus be studied at the genomic level.
• This provides a new way to define cellular phenotypes,
which can help to reveal novel drug targets and develop
more effective pharmaceuticals.

Traditional approaches to expression
profiling allow genes to be studied singly
or in small groups
• Analysis at the RNA level invariably relies on the
specificity of nucleic acid hybridization.
• The target RNA is either directly recognized by a labelled
complementary nucleic acid probe, or is first converted
into cDNA and then hybridized to a specific pair of
primers which facilitate amplification by the PCR.

• None of these traditional techniques is particularly
suited to global expression profiling.
• This is because the experimental design is optimized for
single gene analysis, i.e. each experiment works on the
principle that a single nucleic acid probe is used to
identify a single target.

Gene-by-gene techniques for expression analysis
1) Northern blot and RNA dot blot
• In these hybridization-based techniques, RNA from a
complex source is transferred to a membrane and
immobilized, either without prior fractionation (dot
blot) or after fractionation by electrophoresis
(northern blot).
• A labelled probe (DNA, antisense RNA, or an
oligonucleotide) is then hybridized to the immobilized
RNA.
• The dot blot can indicate the presence or absence of
a particular transcript, and allows rough quantification of
the amount of RNA if several samples are compared.

• In addition, the northern blot allows size determination
and can reveal the presence of homologous transcripts
of different sizes, such as alternative splice variants.
• In both cases, the probe is applied to the membrane in
great excess to the target, and hybridization is carried
out to saturation so that the signal intensity reflects
the abundance of the immobilized target.
• Disadvantages of these techniques include their low
sensitivity and the large amount of input RNA required.
It is difficult to detect rare transcripts using this method.

Reverse northern blot
• In this technique, individual target cDNAs or genomic
DNA fragments are immobilized on a membrane and
hybridized with a complex probe, i.e. a probe prepared
from a heterogeneous RNA source.
• When carried out to saturation, this technique is often
used simply to identify or confirm the presence of genes
in large genomic clones.
• However, if non-saturating hybridization is carried out
(i.e. with the immobilized target in great excess) the
signal intensity reflects the abundance of hybridizing
molecules in the probe.
• DNA array hybridization is based on this principle.

Nuclease protection
A labeled antisense RNA probe is hybridized in solution with
a complex RNA population.
The probe is present in excess, and the mixture is then
treated with a selective nuclease such as RNaseA, which
digests single-stranded RNA but not double-stranded
RNA.
Hybridization between the probe and target RNA protects
the probe from degradation, and simultaneously allows the
signal to be visualized on a sequencing gel.
This technique is sensitive and, since probe target binding is
stoichiometric, allows quantification of the target molecule.

RT-PCR (reverse transcriptase polymerase chain reaction)
• In this technique a population of mRNA molecules is
reverse transcribed to generate an equivalent
population of cDNAs.
• These are then amplified by PCR using primers specific
for a particular gene or genes.
• With appropriate controls, RT-PCR can be semi or fully
quantitative, and the amplification is such that very rare
target molecules can be detected and quantified.
• Many experiments can be carried out in parallel,
meaning that RT-PCR is easily adaptable for multiplex
analysis.

• For global analysis, it has been necessary to develop
novel technologies with a high degree of automation,
which allow thousands or tens of thousands of genes to be
assayed simultaneously with minimal labor.
The transcriptome is the collection of all
messenger RNAs in the cell
• The full complement of mRNA molecules produced
by the genome has been termed the transcriptome,
and methods for studying the transcriptome are grouped
under the term transcriptomics.

• Taking human beings as an example, it has been shown
that only 3% of the genome is represented by genes,
suggesting that the transcriptome is much simpler than
the genome.
• This is not the case, however, because the transcriptome
is much more than just the transcribed portion of the
genome.
• The complexity of the transcriptome is increased by
processes such as alternative splicing and RNA editing,
so that each gene can potentially give rise to many
transcripts, each of which may have a unique expression
profile.

• In extreme cases, where a gene has many introns and
undergoes extensive differential processing, one gene
may potentially produce thousands or even millions of
distinct transcripts.
• An example is the Drosophila gene Dscam which can be
alternatively spliced to generate nearly 40,000 different
mature transcripts.
• Complex as the transcriptome is, it is never seen as a
complete system in vivo.
• This is because all genes are not expressed
simultaneously, in the same tissues, at the same levels.

• Cells transcribe a basic set of housekeeping genes whose
activity is required at all times for elementary functions,
but other luxury genes are expressed in a regulated
manner, e.g. as part of the developmental program or in
response to an external stimulus.
• Similarly, post-transcriptional events such as splicing are
also regulated processes.
• A typical human cell is thought to express, on average,
about 15,000–20,000 different mRNAs, some of which
have housekeeping functions and some of which are
more specialized.

There are two major types of strategy currently used for
global RNA expression analysis, which we will discuss in
turn:
• The direct sampling of sequences from source RNA
populations or cDNA libraries, or from sequence databases
derived therefrom.
• Hybridization analysis with comprehensive, non-
redundant collections of DNA sequences immobilized on a
solid support. These are known as DNA arrays.
Although such analysis is often called transcriptional
profiling but not looking at the level of transcription, but at
the steady-state mRNA level, which also takes into account
the rate of RNA turnover.

Methods for Characterizing Global Gene Transcription
EST Sequencing
• expressed sequence tag (EST) sequencing has provided
an invaluable resource for identification of novel human
genes

cDNA library
• A cDNA library is a combination of cloned cDNA
(complementary DNA) fragments inserted into a
collection of host cells, which together constitute some
portion of the transcriptome of the organism and are
stored as a "library".
• cDNA is produced from fully transcribed mRNA found in
the nucleus and therefore contains only the expressed
genes of an organism.
• Similarly, tissue-specific cDNA libraries can be produced.
• In eukaryotic cells the mature mRNA is already spliced,
hence the cDNA produced lacks introns and can be
readily expressed in a bacterial cell.

• While information in cDNA libraries is a powerful and
useful tool since gene products are easily identified, the
libraries lack information about enhancers, introns, and
other regulatory elements found in a genomic DNA
library.

cDNA Library Construction
• cDNA is created from a mature mRNA from a eukaryotic
cell with the use of reverse transcriptase.
• In eukaryotes, a poly- (A) tail (consisting of a long
sequence of adenine nucleotides) distinguishes mRNA
from tRNA and rRNA and can therefore be used as a
primer site for reverse transcription.
• This has the problem that not all transcripts, such as
those for the histone, encode a poly-A tail.

mRNA extraction
• Firstly, the mRNA is obtained and purified from the rest
of the RNAs.
• Several methods exist for purifying RNA such as trizol
extraction and column purification.
• Column purification is done by using oligomeric dT
nucleotide coated resins where only the mRNA having
the poly-A tail will bind.
• The rest of the RNAs are eluted out.
• The mRNA is eluted by using eluting buffer and some
heat to separate the mRNA strands from oligo-dT.

cDNA construction
• Once mRNA is purified, oligo-dT (a short sequence of
deoxy-thymidine nucleotides) is tagged as a
complementary primer which binds to the poly-A tail
providing a free 3'-OH end that can be extended by
reverse transcriptase to create the complementary DNA
strand.
• Now, the mRNA is removed by using a RNAse enzyme
leaving a single stranded cDNA (sscDNA).
• This sscDNA is converted into a double stranded DNA
with the help of DNA polymerase.
• However, for DNA polymerase to synthesize a
complementary strand a free 3'-OH end is needed.

• This is provided by the sscDNA itself by generating a
hairpin loop at the 3' end by coiling on itself.
• The polymerase extends the 3'-OH end
and later the loop at 3' end is opened by the scissoring
action of S1 nuclease.
• Restriction endonucleases and DNA ligase are then used
to clone the sequences into bacterial plasmids.
• The cloned bacteria are then selected, commonly
through the use of antibiotic selection.
• Once selected, stocks of the bacteria are created which
can later be grown and sequenced to compile the cDNA
library.

cDNA Library uses
• cDNA libraries are commonly used when reproducing
eukaryotic genomes, as the amount of information is
reduced to remove the large numbers of non-coding
regions from the library.
• cDNA libraries are used to express eukaryotic genes
in prokaryotes. Prokaryotes do not have introns in their DNA
and therefore do not possess any enzymes that can cut it
out during transcription process.
• cDNA does not have introns and therefore can be
expressed in prokaryotic cells.

• cDNA libraries are most useful in reverse genetics where
the additional genomic information is of less use.
• Also, it is useful for subsequently isolating the gene that
codes for that mRNA.
cDNA Library vs. Genomic DNA Library
• cDNA library lacks the non-coding and regulatory
elements found in genomic DNA.
• Genomic DNA libraries provide more detailed
information about the organism, but are more resource-
intensive to generate and maintain.

Cloning of cDNA
• cDNA molecules can be cloned by using restriction site
linkers.
• Linkers are short, double stranded pieces of DNA
(oligodeoxyribonucleotide) about 8 to 12 nucleotide pairs
long that include a restriction endonuclease cleavage
site e.g. BamHI.
• Both the cDNA and the linker have blunt ends which can
be ligated together using a high concentration of T4 DNA
ligase.
• Then sticky ends are produced in the cDNA molecule by
cleaving the cDNA ends (which now have linkers with an
incorporated site) with the appropriate endonuclease.
• A cloning vector (plasmid) is then also cleaved with the
appropriate endonuclease.

• Following "sticky end" ligation of the insert into the
vector the resulting recombinant DNA molecule is
transferred into E. coli host cell for cloning.

DNA microarray
• DNA microarray (also commonly known as DNA chip or
biochip) is a collection of microscopic DNA spots attached
to a solid surface.
• Scientists use DNA microarrays to measure the
expression levels of large numbers of genes
simultaneously or to genotype multiple regions of a
genome.
• Each DNA spot contains picomoles (10−12 moles) of a
specific DNA sequence, known as probes (or reporters or
oligos). These can be a short section of a gene or other
DNA element that are used to hybridize a cDNA or cRNA
(also called anti-sense RNA)
sample (called target) under high-stringency conditions.

• Probe-target hybridization is usually detected and
quantified
by detection of fluorophore-, silver-, or chemiluminescence
labeled
targets to determine relative abundance of nucleic acid
sequences in the target.
• The original nucleic acid arrays were macro arrays
approximately 9 cm × 12 cm and the first computerized
image based analysis was published in 1981

• Within the organisms, genes are transcribed and spliced
to produce mature mRNA transcripts (red).
• The mRNA is extracted from the organism and reverse
transcriptase is used to copy the mRNA into stable ds-
cDNA (blue).
• In microarrays, the ds-cDNA is fragmented and
fluorescently labelled (orange).
• The labelled fragments bind to an ordered array of
complementary oligonucleotides, and measurement of
fluorescent intensity across the array indicates the
abundance of a predetermined set of sequences.
• These sequences are typically specifically chosen to
report on genes of interest within the organism's genome.

Principle
• The core principle behind microarrays is hybridization
between two DNA strands, the property of
complementary nucleic acid sequences to specifically
pair with each other by forming hydrogen bonds between
complementary nucleotide base pairs.
• A high number of complementary base pairs in a
nucleotide sequence means tighter non-covalent
bonding between the two strands.

• After washing off non-specific bonding sequences, only
strongly paired strands will remain hybridized.
Fluorescently labeled target sequences that
bind to a probe sequence generate a signal that depends on
the hybridization conditions (such as temperature), and
washing after hybridization.
• Total strength of the signal, from a spot (feature),
depends upon the amount of target sample binding to
the probes present on that spot.
• Microarrays use relative quantitation in which the
intensity of a feature is compared to the intensity of
the same feature under a different condition, and the
identity of the feature is known by its position

Uses and types
• Many types of arrays exist and the broadest distinction is whether
they are spatially arranged on a surface or on coded beads:
• The traditional solid-phase array is a collection of orderly
microscopic "spots", called features, each with thousands of
identical and specific probes attached to a solid surface, such as
glass, plastic or silicon biochip (commonly known as
a genome chip, DNA chip or gene array). Thousands of these features
can be placed in known locations on a single DNA microarray.
• The alternative bead array is a collection of microscopic
polystyrene beads, each with a specific probe and a ratio of
two or more dyes, which do not interfere with the fluorescent dyes
used on the target sequence.
• DNA microarrays can be used to detect DNA (as in comparative
genomic hybridization), or detect RNA (most commonly
as cDNA after reverse transcription) that may or may not be
translated into proteins. The process of measuring gene
expression via cDNA is called expression analysis or expression

EST sequencing
Introduction
• Expressed sequence tags, or ESTs, are single DNA
sequencing reads made from complementary DNA
(cDNA) clone libraries constructed from a known tissue
source.
cDNA or complementary DNA is reversely transcribed from
mRNA using reverse transcriptase enzyme. cDNA is widely
used in cloning of genes in eukaryotes.
• Sequencing a large number of these clones from such a
library allows one to sample the set of expressed genes,
or transcripts, in that particular tissue and experimental
state, thus providing a snapshot of the tissue's active
genes under those defined conditions.

Expressed Sequence Tags or ESTs, as the name suggests,
are the new generation tools providing new dimension to
transcriptome analysis.
• They are the tiny sequences of cistron randomly
selected from genome library and can be used to
identify and map the whole genome of any particular
species.
• ESTs are usually 200 to 500 nucleotides long and are
generated by sequencing the ends of DNA.
Cistron (or gene) is a portion of DNA which specifically transcribe to
form mRNA and finally helps in synthesis of protein.

• ESTs can be obtained without much expenditure and are
quite fast in genomic analysis.
• The EST sequences can be used to search the
homologous organisms in different databases such as
NCBI (National Centre for Biotechnology Information).
• Thus we can collect information on expression patterns
of different species. Therefore, they play vital role in
discovery of gene and genome analysis.

Generation of Expressed Sequence Tags:
• The presence of introns makes gene identification quite
difficult.
• The DNA is firstly transcribed to mRNA which is the key
for synthesis of building blocks i.e. proteins by a process
called translation.
• Interestingly, mRNAs do not contain the sequence
transcribed from introns.
• Thus mRNA isolation is the key for ESTs construction.
• mRNA is quite unstable outside the cell, therefore
reverse transcription is performed to convert it to cDNA,
which is comparatively stable.

• Expressed Sequence tags are generated from cDNA
cloned from mRNA of any particular species (refer to
the Figure 1).
• As the cDNA used is complementary to mRNA, the ESTs
represent portions of expressed genes.
• The ESTs can be generated by following steps:
1) Transcription of Genomic DNA: Genomic DNA is first
transcribed to generate Nascent mRNA followed by
splicing of synthesize perfect mRNA.

2) Reverse transcription of mRNA: mRNA can also be
directly isolated from the species by using different kits
(e.g. RNAgent Promega). mRNA synthesized undergoes
reverse transcription to form cDNA library.
3) Generation of ESTs: From the cDNA library 5’ or 3’-ESTs
are generated by cDNA end sequencing. 5’ EST is formed
from a region of transcript which forms protein whereas
the ending portion of cDNA forms 3’EST.
4)Assembly and organization of ESTs: The constructed ESTs
can then be assembled separately in multimember
sequence assembly, Bridged sequence assembly and small
clusters on the basis of size of ESTs.

Applications of ESTs
ESTs can be used as functional DNA arrays for the analysis
of whole genome of a species.
ESTs as Genome searching tool: Scientists use the genome
map to travel through the billions of nucleotide in the
genome of a species.
• ESTs work as landmarks for the genome mapping.
Currently, the most powerful technique for genome
mapping is Sequence Tagged Site (STS) mapping.
• 3'-ESTs as a commonly used as a source of STSs because
of their uniqueness in an individual’s genome (Figure 2)
ESTs are most commonly used to locate a gene rapidly and accurately.

Genome is isolated from normal and diseased tissue, ESTs are used
to identify the genetic variations between these two tissue. Finally a
database is prepared for further reference.

Identification of position of genes: ESTs are widely and
efficiently used to locate an already known gene in the
genome of a species. Most commonly used technique for
this purpose is called as Sequence Tagged Site (STS)
mapping.
To find out gene responsible for disease: This method
allows us to identify the genes responsible for any
deformity or disease such as Alzheimer’s and colon cancer
have already been investigated.
ESTs and Human Genome Project: Existence of thousands
of genes have been identified in Human Genome Project
solely on the basis of ESTs.

Use of ESTs in similarity searches: Due to their putative and
fast behavior, NCBI has included millions of ESTs databases
for several species. Scientists as well as genome sequencing
centers are widely using these ESTs for similarity searching
between different species.
Human Genome Project was initiated by U.S. Department
of Energy and the National Institutes of Health to
sequence the complete genome of Homo sapience and
completed in 2003.

RNA-Seq
• RNA-Seq (RNA sequencing), also called whole
transcriptome shotgun sequencing (WTSS), uses
nextgeneration sequencing (NGS) to reveal the presence
and quantity of RNA in a biological sample at a given
moment.
• RNA-Seq is used to analyze the continuously changing
cellular transcriptome.
• Specifically, RNA-Seq facilitates the ability to look at
alternative gene spliced transcripts, posttranscriptional
modifications, gene fusion, mutations/SNPs and
changes in gene expression over time, or differences in
gene expression in different groups or treatments.

• In addition to mRNA transcripts, RNASeq at different
populations of RNA to include total RNA, small RNA, such as
miRNA, tRNA, and ribosomal profiling.
• RNA-Seq can also be used to determine exon/intron
boundaries and verify or amend previously annotated 5'
and 3' gene boundaries.

Methods
Library Preparation: The general steps to prepare a
complementary DNA (cDNA) library for sequencing are
described below, but often vary between platforms.

1. RNA Isolation:
• RNA is isolated from tissue and mixed with
deoxyribonuclease (DNase).
• DNase reduces the amount of genomic DNA. The
amount of RNA degradation is checked with gel and
capillary electrophoresis and is used to assign an RNA
integrity number to the sample.
• This RNA quality and the total amount of starting RNA
are taken into consideration during the subsequent
library preparation, sequencing, and analysis steps.

2. RNA selection/depletion:
• To analyze signals of interest, the isolated RNA can
either be kept as is, filtered for RNA with 3'
polyadenylated (poly(A)) tails to include only mRNA,
depleted of ribosomal RNA (rRNA), and/or filtered for
RNA that binds specific sequences (Table).
• The RNA with 3' poly(A) tails are mature, processed,
coding sequences.
• Poly(A) selection is performed by mixing RNA with
poly(T) oligomers covalently attached to a substrate,
typically magnetic beads.

• Poly(A) selection ignores noncoding RNA and introduces
3' bias, which is avoided with the ribosomal depletion
strategy.
• The rRNA is removed because it represents over 90% of
the RNA in a cell, which if kept would drown out other
data in the transcriptome.

3. cDNA synthesis:
• DNA sequencing technology is more mature, so the RNA
is reverse transcribed to cDNA.
• The RNA, cDNA, or both are fragmented with enzymes,
sonication, or nebulizers.
• Fragmentation is followed by size selection, where
either small sequences are removed or a tight range of
sequence lengths are selected.
• Because small RNAs like miRNAs are lost, these are
analyzed independently.

• The cDNA for each experiment can be indexed with a
hexamer or octamer barcode, so that these experiments
can be pooled into a single lane for multiplexed
sequencing.
Small RNA/non-coding RNA sequencing
• When sequencing RNA other than mRNA, the library
preparation is modified.
• The cellular RNA is selected based on the desired size
range.
• For small RNA targets, such as miRNA, the RNA is
isolated through size selection.
• This can be performed with a size exclusion gel,
through size selection magnetic beads, or with a
commercially developed kit.

• Once isolated, linkers are added to the 3' and 5' end
then purified.
• The final step is cDNA generation through reverse
transcription.
Direct RNA sequencing
• As converting RNA into cDNA using reverse transcriptase
has been shown to introduce biases and artifacts that
may interfere with both the proper characterization and
quantification of transcripts
• Direct RNA Sequencing (DRSTM) technology was under
development by Helicos (now bankrupt).
• DRSTM sequences RNA molecules directly in a
massively-parallel manner without RNA conversion to
cDNA or other biasing sample manipulations such as
ligation and amplification.

• RNA-Seq begins with isolation of high-quality total RNA
followed by conversion into cDNA, fragmentation, and
adaptor ligation.
• Fragmented cDNA is used to construct a library for
sequencing.
• Raw data, consisting of reads of a defined length, are
preprocessed according to a set of quality control metrics,
such as base quality, minimum read length, untrimmed
adaptors, and sequence contamination.
• After filtering and trimming, reads are aligned to a
reference genome or transcriptome depending on the
objective of the experiment and the nature of the
samples.
• Subsequently aligned reads are assembled.

• RNA-Seq assembly involves merging reads into larger
contiguous sequences based on similarity.
• After assembly, reads are quantified in order to
measure transcriptional activity.
• Read counts are generally computed in RPKM of FPKM
in order to perform further downstream analysis, such
as differential expression, pathway and gene set over
representation analysis, and interaction networks

SAGE TECHNOLOGY
AND ITS
APPLICATIONS

WHAT IS SAGE?
• Serial analysis of gene expression (SAGE) is a
powerful tool that allows digital analysis of overall
gene expression patterns.
• Produces a snapshot of the mRNA population in the
sample of interest.
• SAGE provides quantitative and comprehensive
expression profiling in a given cell population.

▪ SAGE invented at Johns Hopkins University in USA
(Oncology Center) by Dr. Victor Velculescu in
1995.
▪ An overview of a cell’s complete gene activity.
▪ Addresses specific issues such as determination of
normal gene structure and identification of
abnormal genome changes.
▪ Enables precise annotation of existing genes and
discovery of new genes.

NEED FOR SAGE…..
• Gene expression refers to the study of how specific
genes are transcribed at a given point in time in a
given cell.

THREE PRINCIPLES UNDERLIE THE SAGE
METHODOLOGY:
• A short sequence tag (10-14bp) contains sufficient
information to uniquely identify a transcript provided that the
tag is obtained from a unique position within each transcript
• Sequence tags can be linked together to from long serial
molecules that can be cloned and sequenced
• Quantitation of the number of times a particular tag is
observed provides the expression level of the corresponding
transcript.

PRE REQUISITES:
• Extensive sequencing techniques
• Deep bioinformatic knowledge
• Powerful computer software (assemble and analyze results
from SAGE experiments)

STEPS IN BRIEF…..
1. Isolate the mRNA of an input sample (e.g. a
tumour).
2. Extract a small chunk of sequence from a defined
position of each mRNA molecule.
3. Link these small pieces of sequence together to
form a long chain (or concatamer).

4. Clone these chains into a vector which
can be taken up by bacteria.
5. Sequence these chains using modern
high-throughput DNA sequencers.
6. Process this data with a computer to
count the small sequence tags.

SAGE TECHNIQUE (in detail)
Trap RNAs with beads
• Messenger RNAs end with a long string of "As" (adenine)
• Adenine forms very strong chemical bonds with another nucleotide,
thymine (T)
• Molecule that consists of 20 or so Ts acts like a chemical bait to
capture RNAs
• Researchers coat microscopic, magnetic beads with chemical baits
i.e. "TTTTT" tails hanging out
• When the contents of cells are washed past the beads, the RNA
molecules will be trapped
• A magnet is used to withdraw the bead and the RNAs out of the
"soup"

cDNA SYNTHESIS
•Double stranded cDNA is synthesized from the extracted
mRNA by means of biotinylated oligo (dT) primer.
•cDNA synthesized is immobilised to streptavidin beads.

ENZYMATIC CLEAVAGE OF cDNA.
• The cDNA molecule is cleaved with a restriction
enzyme.
• Type II restriction enzyme used.
• Also known as Anchoring enzyme. E.g. NlaIII.
• Any 4 base recognising enzyme used.
• Average length of cDNA 256bp with ‘sticky ends’
created.

The biotinylated 3’ cDNA are affinity purified using strepatavidin
coated magnetic beads.

LIGATION OF LINKERS TO BOUND cDNA
• These captured cDNAs are divided into two halves,
then ligated to linkers A and B, respectively at their
ends.
• Linkers also known as ‘docking modules’.
• They are oligonucleotide duplexes.
• Linkers contain:
➢NlaIII 4- nucleotide cohesive overhang
➢Type IIS recognition sequence
➢PCR primer sequence (primer A or B).

CLEAVAGE WITH TAGGING ENZYME
• Tagging enzyme, usually BmsFI cleave DNA 14-15
nucleotides, releasing the linker –adapted SAGE
tag from each cDNA.
• Repair of ends to make blunt ended tags using
DNA polymerase (Klenow) and dNTPs.

FORMATION OF DITAGS
• What is left is a collection of short tags taken from each
molecule.
▪ Two groups of cDNAs are ligated to each other, to create a
“ditag” with linkers on either end.

• Ligation using T4 DNA ligase.

PCR AMPLIFICATION OF DITAGS
• The linker-ditag-linker constructs are
amplified by PCR using primers specific to
the linkers.

ISOLATION OF DITAGS
▪ The cDNA is again digested by the AE.
▪ Breaking the linker off right where it was added in the
beginning.
▪ This leaves a “sticky” end with the sequence GTAC (or
CATG on the other strand) at each end of the ditag.

CONCATAMERIZATION OF DITAGS
▪ Tags are combined into much longer molecules, called
concatemers.
▪ Between each ditag is the AE site, allowing the scientist and
the computer to recognize where one ends and the next
begins.

CLONING CONCATAMERS AND
SEQUENCING
▪ Lots of copies are required- So the concatemers are put into
bacteria, which act like living "copy machines" to create
millions of copies from the original
▪ These copies are then sequenced, using machines that can
read the nucleotides in DNA. The result is a long list of
nucleotides that has to be analyzed by computer
▪ Analysis will do several things: count the tags, determine
which ones come from the same RNA molecule, and figure
out which ones come from known, well-studied genes and
which ones are new

LIMITATIONS
• Does not measure the actual expression level of a gene.
• Average size of a tag produced during SAGE analysis is
ten bases and this makes it difficult to assign a tag to a
specific transcript with accuracy
• Two different genes could have the same tag and the same
gene that is alternatively spliced could have different tags at
the 3' ends
• Assigning each tag to an mRNA transcript could be made
even more difficult and ambiguous if sequencing errors are
also introduced in the process

• Deciphering pathways involved in tumor genesisand identifying novel
diagnostic tools, prognostic markers,and potential therapeutic targets.
• SAGE is one of the techniquesused in the National Cancer Institute–
funded Cancer GenomeAnatomy Project (CGAP).
• A database with archived SAGE tag counts and on-line query tools was
created - the largest source of public SAGE data.
• More than 3 million tags from 88 different librarieshave been deposited
on the National Center for BiotechnologyEducation/CGAP SAGEmap web

2. IMMUNOLOGICAL STUDIES
• Only a few SAGE analysis has been applied for the study of immunological
phenomena.
• SAGE analyses were conducted for human monocytes and their
differentiated descendants, macrophages and dendritic cells.
• DC cDNA library represented more than 17,000 different genes. Genes
differentially expressed were those encoding proteins related to cell
motility and structure.
• SAGE has been applied to B cell lymphomas to analyze genes involved in

4.ANALYSIS OF TISSUE TRANSCRIPTOMES
• Used to analyze the transcriptomes of renal, cervical tissues
etc.
• Establishing a baseline of gene expression in normal tissue is
key for identifying changes in cancer.
• Specific gene expression profiles were obtained, and known
markers (e.g., uromodulinin the thick ascending limb of
Henle's loop and aquaporin-2 inthe collecting duct) were

Serial analysis of gene expression (SAGE)
• is a transcriptomic technique used by molecular
biologists to produce a snapshot of the messenger RNA
population in a sample of interest in the form of small tags
that correspond to fragments of those transcripts.
• Several variants have been developed since, most
notably a more robust version, LongSAGE, RLSAGE and
the most recent SuperSAGE.
• Many of these have improved the technique with the
capture of longer tags, enabling more confident
identification of a source gene.

Summary of SAGE.
• Within the organisms, genes are transcribed and spliced
(in eukaryotes) to produce mature mRNA transcripts
(red).
• The mRNA is extracted from the organism, and reverse
transcriptase is used to copy the mRNA into stable
double-stranded–cDNA (ds-cDNA; blue).
• In SAGE, the ds-cDNA is digested by restriction enzymes
(at location ‘X’ and ‘X’+11) to produce 11-nucleotide
‘tag’ fragments.
• These tags are concatenated (connecting and
combining) and sequenced using long-read Sanger
sequencing (different shades of blue indicate tags from
different genes).

• The sequences are deconvoluted to find the frequency
of each tag.
• The tag frequency can be used to report on
transcription of the gene that the tag came from.
Briefly, SAGE experiments proceed as follows:
• It is a technique called serial analysis of gene expression
(SAGE).
• This involves the generation of very short ESTs (9–14
nt), known as SAGE tags, which are joined into long
concatemers that are cloned and sequenced.
• The size of the SAGE tag approaches the lower limit for
the unambiguous identification of specific genes

• If we consider a random sequence of 9 nt, there are 49
possible combinations of the four bases, or 262,144
sequences.
• This is approximately eight-fold the number of genes
in the mammalian genome.
• However, an 8-nt SAGE tag would provide only about
65,000 variations, which is only about twice the number
of mammalian genes.
• The concatemerized tags are sequenced and the
sequence is analyzed to resolve the individual
tags; the representation of each tag provides a guide
to the relative abundances of the different mRNAs.
• Compared to the random sequencing of cDNA
libraries, SAGE is up to 50 times more efficient, because
each concatemer represents the presence of many cDNAs.

• PolyA+ RNA is reverse transcribed using a biotinylated
oligo-dT primer and the cDNA is digested with a
restriction enzyme that cleaves very frequently, such as
NlaIII
• The 3′ end of each cDNA is then captured by affinity to
streptavidin, resulting in a representative pool of cDNA
ends that can be used to generate the SAGE tags.
• The pool is then split into two groups, each of which is
ligated to a different linker.
• The linkers contain recognition sites for a type IIs
restriction enzyme such as FokI, which has the unusual
property of cutting outside the recognition site, but a
specific number of base pairs downstream.

• Cleavage with such an enzyme therefore generates the
SAGE tag attached to part of the linker.
• The tags are ligated “tail to tail” to generate dimers
called “ditags”, and then amplified by the PCR using the
linkers as primer annealing sites.
• The amplified products are then cleaved with NlaIII
to remove the linkers, and the ditags are concatemerized.
• Concatemers are then cloned by standard methods, and
the resulting plasmids are sequenced to reveal the
composition of the concatemer.

• Accurate sequencing is essential in SAGE because even
single nucleotide errors (miscalls) could result in the
incorrect identification of a tag and false expression
data for a particular gene.
• A similar error rate in standard cDNA sequencing would
be irrelevant, because of the length of the sequence.
• More recently, the SAGE method has been adapted so it
can be used with small amounts of starting material
