This document compares the performance of three widely-used brain segmentation software packages (SPM, FSL, and Brainsuite) at segmenting brain MRI images into gray matter, white matter, and cerebrospinal fluid. It evaluates the packages using both simulated Brainweb MRI images and real MRI images from the IBSR dataset. For each package, it describes the segmentation methods and preprocessing steps. The accuracy of the segmented tissues from each package is assessed by calculating the similarity between the automated segmentations and corresponding ground truth segmentations. The results show variations in segmentation performance between the different packages and methods.
